Marquez was at the centre of controversy after the Termas de Rio Hondo race, attracting attention from the stewards for collisions with Aleix Espargaro and Valentino Rossi - the latter of which drew harsh criticism from both Rossi himself and pundits alike.
Marquez, who was given a 30-second time penalty that saw him finish 18th - one place ahead of Rossi, made an effort to apologize to the Italian after the race.
"In the afternoon, the second session was a bit unusual as conditions were kind of mixed, but all in all we were able to do good work on the bike setup, getting a pretty clear idea about those conditions".
Marquez's misdeeds began with the race's mixed-up start.
Johann Zarco passed Cal Crutchlow to take the lead with four laps to go and the riders swapped positions for the remainder of the race.
Honda's Dani Pedrosa and Bradley Smith (KTM) were among the fallers.
At the front a four-bike breakaway saw Crutchlow, Zarco, Suzuki's Alex Rins and pole-sitter Miller battled for victory.
With six laps to go, Miller had a major moment at Turn 13 and gave up the lead to Crutchlow and dropped back from the lead battle.
Dramatically, prior to the race start, a light shower had dampened the track and all the riders took their machines off the grid to change to slick tyres, except pole position man Jack Miller (Pramac Almac Ducati), who was already on slicks.

Speaking to the media afterwards, Rossi - who finished 19th behind Marquez - was scathing of his Honda rival.
Lorenzo Baldassarri couldn't quite repeat his Qatar podium, eventually finishing 3.764s back in fourth.
Qatar race victor Francesco Bagnaia recovered from 15th on the grid, but could only manage ninth - leaving him six points adrift in the Championship - and Marcel Schrotter rounded out the top 10.

Crutchlow is the first British rider to lead the championship since Barry Sheene nearly 40 years ago.
Italy's Andrea Dovizioso, on a factory Ducati and the victor of the opening round in Qatar last month, was eighth with teammate Jorge Lorenzo in 14th. How much will this clash affect the championship standing in the future is uncertain, but relationship between Rossi and Marquez seem to have soured permanently.
